You should probably specify the IE version.
In my limited experience IE6 is particular bad.
As the mouse coordinate system seems to move with the scrollbars and even worse with the window position itself...
But just as a fine principle: use firefox

Java applets have their own mouse_listener, completely independant of the host/browser.
So problems with applets and "zooming/scrolling" are -if existant- probably another cup of tea.
